An organizational meeting for the establishment of the Protestant Episcopal Nativity Mission was held on March 3, 1899. The first services were held in rented spaces at 1987 Nostrand Avenue and 1477 Flatbush Avenue. On May 1, 1900, lots on the corner of Kenilworth and Amesfort Places, between Avenues F and G, were purchased, on which a parish house costing more than $7,000 was erected later the same year. On January 4, 1901, the Reverend Andrew Fleming was appointed as Minister-in-Charge, dividing his time between St. John's, Parkville and the Nativity Mission. The Mission was incorporated as a parish on May 20, 1901, and admitted into the Diocese of Long Island on May 21, 1901. The Reverend Andrew Fleming was then elected as first Rector on May 29, 1901.

The groundbreaking ceremony for the present church was held on October 31, 1909, followed on November 28, 1909 by the laying of the cornerstone by the Rt. Rev. Frederick Burgess, Bishop of Long Island. Dodge & Morrison of New York designed the neo-Gothic church structure that is located on Ocean Avenue at Avenue F.

On January 11, 1910, the Kenilworth Place property was sold at public auction for $10,150, and the last service in the old church took place on April 24, 1910. The present church building was opened for public worship on May 1, 1910. The first World War absorbed much of the time and energy of the Rector and members of the parish, preventing the implementation of plans for the expansion of the church's mission and ministry. Following the war, the church continued its mission and ministry in Flatbush and on November 30, 1924, the burning of the mortgage took place at a service of Evensong.

In 1999, the Church of the Nativity entered into a yoked relationship with the Church of the Holy Apostles, Windsor Terrace, Brooklyn. The Church of the Nativity soon relinquished its parochial status and is now a mission congregation.

The Ledger Book copy of the Agreement (July 1, 1912) made between M.P. Möller and the P.E. Church of the Nativity, Brooklyn, states that Möller would install an organ "complete and ready to use on or before the 9th day of October, A.D. 1912, or as soon thereafter as possible." Möller provided a detached two-manual console that controlled an organ on duplex chests with electro-pneumatic action. As originally contracted, the $3,000 cost had the following terms: the church would pay $1,100 in cash; an equal amount of $1,100 was pledged by the Carnegie Corporation of New York; and there would be a note for $800 for one year without interest, renewable for an additional year at 6%. Rev. Andrew Fleming, who signed the Agreement, would pay an additional $100 for the Clarinet stop of 61 pipes. The Ledger Book shows that a letter dated September 30, 1912, called for the addition of a [Pedal 8'] Violoncello and necessary dummy pipes for a consideration of $250. The organ was shipped on October 28, 1912.

The fate of this organ is unknown.
