St. Michael's Catholic Church was established in 1860 to serve German immigrants in the East New York area of Brooklyn. The first building, a wooden frame structure with steeple, was erected on Jerome Street near Liberty Street. A monastery for the Capuchin Fathers was located next to the church.

The present church building, designed in Italianate style, was built next to the original church and dedicated on June 26, 1922.

The Kilgen Organ Company of St. Louis received a contract in 1937 to enlarge the existing Tellers organ, which had been installed in the present 1922 building. Kilgen reused most of the Tellers pipework and provided a new console. The 16' Diapason (playable from both the Great and Pedal divisions) forms the facade which spans the width of the rear gallery. As of 2007, the organ is mostly playable, although the Swell division and wooden flue stops need releathering.
