The Parish of the Holy Spirit was established in 1901 to serve Catholics in the Morris Heights area of the Bronx. Under the guidance of Rev. John D. Roach, the first pastor, a small frame church was erected at the junction of Burnside and University Avenues. In 1912, property on Burnside Avenue and the Grand Concourse was purchased for $45,000, and in October that year construction began on a $25,000 stone school that opened in September 1913.
About 1920, the present four-story brick structure was built to house both the church and school. One of many "combination churches" in the Bronx, the church is on the main floor, with the school occupying the upper floors.

The organ in Holy Spirit Church was built sometime in the 1960s by the Delaware Organ Company. All of the pipes are located in the space behind the altar, while the two-manual stopkey console is located in the choir area to the left.
