St. Francix Xavier Parish was established in 1928 to serve Catholics in the Morris Park area of The Bronx. The first pastor was the Rev. James E. Kearney, who served St. Francis Xavier from 1928 until 1932, when he became Bishop of Salt Lake City. Father Kearney acquired two portable structures for use as a temporary church and auditorium.

The present building, on the corner of Lurting Avenue and Van Nest Avenue, was erected in 1951 and dedicated by Cardinal Spellman. Designed in the 13th century Italian Gothic style, the building is constructed of red brick with limestone trimmings. The complex includes a school built in 1937 and extended in 1955, a rectory, and a convent.
